Join the "Lobby" of Tactical Gamer TeamSpeak server.

Then join one of the BF3 servers and you set to have "integrated" VoIP. If you switch squads, you will automatically switch within TeamSpeak.
Be sure to save these TeamSpeak servers to your "bookmarks" within TeamSpeak, 2nd tab from the left.

... We could then utilize the channel commander function in Teamspeak: essentially it's squad leader -only voice chat. How can we get this option configured? How does it function?

A server admin can make people channel commanders. The channel commanders can speak with the other people in the channel as usual, but they can also talk with each other, even if they are in different channels. This is done via some kind of "whispering".
Just go to options-> whisper-> whisper lists -> assign a hotkey for whispering (I believe it will act like a push-to-talk button) -> whisper to: groups-> group whisper type: all clients/server group/channel group/channel commander group whisper target: all channels/current channel/parent channel/all parent channels/channel family/complete channel family/subchannels
I can't bend my brains hard enough to understand which of the group whisper targets we should choose for this type of activity. My guess is channel family, but I'm not sure. If we'll have two squads on separate channels, there should be two sub-channels for Planetside 2 (or BF3, Day Z, Arma 2, Ghost Recon or whatever we are playing). Since they both would be sub-channels of Planetside 2, they should belong to the same channel family. We'll just have to experiment.
You may ask, why is this important? Why couldn't everyone be in the same channel? Simple, if there are too many people on a channel, they'll have a hard time getting their message across if the others are speaking in the same time. Especially if they have separated into distinct groups; for example, one group flying, one group attacking a flag on foot and one doing something else somewhere else.
There's a couple of ways of doing this. The obvious method is to pick one channel commander per channel/squad and the less obvious method is to make everyone a channel leader, while being separated into different channels. This way everyone could talk to either their squad or to everyone.

This is seen way too often when we are playing DayZ, and we certainly need a way to lower the chatter any way possible. This would also allow us to split up more often, giving us the ability to do some spec-ops while still having an overwatch. On the other hand, it would also allow for the overwatch to contact anyone on the ground to alert them when something happens, or is about to happen. The issue I see coming up from using this: what if the people on the ground (the spec-ops team) hears friendly fire. How do we quickly contact the other group(s) to see if they fired? We would need at least two people set up to use the 'whisper' function, so they could speak to the other groups in case of any issue at all.

Yes, at least two people (assuming you have two squads) would need to setup the whisper options correctly for this to work.
There is also a possibility to bind a key for replying, but I don't see how that differs from just using the channel commander chat. Maybe there is use in other situations, but not on this one.
